Preheat the oven to 350°F (175°C).

In a small bowl, mix together flaxseed meal and water. Let it sit for 5 minutes to form a gel-like mixture.

In a large bowl, whisk together whole wheat flour, cocoa powder, baking powder, baking soda, and salt.

In another bowl, mix together the flaxseed mixture, coconut oil, maple syrup, vanilla extract, and almond milk.

Add the wet ingredients to the dry ingredients and stir until well combined.

Fold in the dark chocolate chips.

Line a muffin tin with cupcake liners and fill each liner about 2/3 full with the batter.

Bake for 18-20 minutes or until a toothpick inserted into the center comes out clean.

Remove from the oven and let the cupcakes cool in the tin for 5 minutes.

Transfer the cupcakes to a wire rack and let them cool completely.
